Personal Priority Order:

Absolute 1st Priority:
Although seemingly expensive both in gold and time the best place to start your research is the Construction and Typography Technologies. These techs decrease the time required to finish buildings and technologies which can knock weeks to months off a single build. Try to keep these techs as high of level as your academy level will allow to maximize their benefit.
What's Next?:
Your next stop in the Academy should be the Military Tree. Debatably the most important techs in the game are found here and those are the Techs that increase the Attack, Defense, and Hit Points of your troops. I cannot stress enough how important these techs are. They make huge differences in the number of wounded when hitting bosses and even can decide early game PvP battles. You want to start by focusing the Techs that align with the troop types you are going to focus but eventually you will want to max them all.

This is an excellent guide, thanks for taking the time to make it. One thing I would change would be to add a few other essential things from other trees to the "Where to Start" page. Since the rest of the guide is organised tree by tree, a player could easily overlook techs which should be high-ish priority. The one's I would include are:
Alliance Help Time and Amount (they help loads, especially when everyone is on and you can get 1 hour builds almost instantly)
Mysterious Relic Exploration (relics are probably the quickest way for free to play players to get good generals, so improving this early will help a lot)
And I disagree slightly about the importance of food preserving techs such as Silo, etc. Although I never collect RSS until I need them, it's nice to have a decent buffer of food that wont be eaten by my troops (mine is around 6.5 million). Especially since food gained from relics goes right into active inventory.
